Just a brief update here. Dr. Marcell Nikolausz from the Department of Bioremediation at the UFZ Centre for Environmental Research in Leipzig, Germany wrote in to with two references regarding recovery of DGGE sequences.
The first, by Zhang et al. 2004, is entitled "Optimized sequence retrieval from single bands of temperature gradient gel electrophoresis profiles of the amplified 16S rDNA fragments from an activated sludge system". The second, by Dr. Nikolausz himself, is entitled "Observation of bias associated with re-amplification of DNA isolated from denaturing gradient gels". Please find the full references below.
